Little more info would help.

When do you hear the sound? (Idle, high RPM, all the time, etc.)
You said it still does it without the transmission installed?
I'm assuming you had to leave the bell-housing on to get it started without the trannie.

Sounds like you might have a bad bearing in the engine.
You say it's a "clunking" sound. Is it possibly a "knocking" or "ticking"?
Maybe a bad damper-plate on the flywheel.

Try to give us as many details as possible.

the clunk is at idle and goes away with rpm...i removed tranny thinking it was comming form that cause you can feel the clunk and vibration through the hull of the boat...it does not sound like a bearing noise at all...i know that sound lol...im guess damper plate as well...
