Rough running - Fuel Filter?

I have a 2003 Supra Launch 21'. The last two times we have been on the lake it all of the sudden will start running very rough and I cannot get any power out of it. If I turn the boat off for a few seconds and restart everything is back to normal. We have been out about 8 - 10 times before this started.

One person mentioned that it might be the fuel filter has gathered too much water and needs to be changed.

Does anyone have any ideas what might be going on.

talked to reed today from supra on an '06 potential vapor lock issue. he suggested to change the filter first. I am going to try.
