Look carefully at the water passages. When I removed the circ pump on my old ford truck with a 302 there was a notch at the bottom of the timing chain cover, it sounds like what you're describing....
+1 on the puller, well worth it. When you use the puller make sure you back the nut off just a few turns but leave it on the shaft, so that when the prop comes off it doesn't smack you.

You have to get them "balanced" for the same reason you get your wheels balanced on your car with new tires. To eliminate vibration, to summarize. There are plenty of prop shops that offer this...
Also make sure the wires are on correctly, in the correct order that is. If it hasn't been run since the wires were changed, it's possible they're in backwards order. Do what 86 century suggested...
