What you describe does suck, but seems odd. I have an 09 24SSV with a black hull and have buffed out dock rash with excellent success.
The boat looks clean and from the pics I see nothing to point out. The tower and board racks are OEM.

I use loctite blue to help with this concern because I too have had all the nylock nuts loosen and fall out. I now check the coupling connection for lose hardware often.

I did a soft install but never hard wired it in - it's truly new. It's cool, works perfectly, but in the end decided to I didn't want to monkey with the install. It's been in my garage all summer....
Pulling the flange is very easy. Maybe try 2 clamps on each first? A bead of 5200 would certainly seal it......the con is disassembly in the future will be very difficult.
